I'm pretty sure it's because of the way they shape their screen.
For example the shape of the 3GS was longer than a normal 3.5" phone, then the 4 was the same width, then the iPhone 5/5s was longer than a normal 4" phone also.
They don't do it to be obscure. They do it because their screens are just shaped differently than a standard screen of the same size. EG:
Both 4" but the iPhone 5 is longer.
