The fandoms with older franchises tend to have the best fan-fiction IMO. That's because the fandom is usually a good judge of quality. So, if your fandom is old, then the best of the best stories have already been identified based on the number of reviewers and recommendations. "Archive of our Own" is another good fan-fiction site.
There's some really good Sherlock and Supernatural fanfiction out there. When they don't reach for a ship and over-fetish gays, they can be really good. I read one once where Dean was a serial killer and it just worked so well.

I just read Harry Potter and a dash of Narito if Sakura is a strong protagonist. I only read the good novel length fanfics(60 k words/150+ pages)though. Ones that could easily be published as books.
