I thought about that too, but I guess I figured it could've all been for show. Like how her phone call to Bonnie the night Sam was killed was all for show. To make herself not look guilty and give herself an alibi. As the final episode was airing, I was thinking that Annalise had figured out Sam was there and had seen him with Lila. Then killed her out of anger and pretended like it never happened (arguing with Sam, sending Nate to investigate his whereabouts that night, etc.) I was also half expecting Annalise to have been involved with setting up Sam to die. (Getting Nate to convince Rebecca to sneak into the house and plant evidence, etc). I mean, they could've made it plausible for it to be Annalise.
