Annalise did NOT plan this, here is my idea. When she had the fight with Sam she left with the idea to talk to the police! Meanwhile the murder was happening in her house! She came back and saw the body nobody was there since Wes was at the motel with Rebecca and the rest were on the woods under the bridge(?).
When Wes came for the trophy, Anallisse was there
(We all saw his face he was really terrified, so basically there was no plan).
What I think is that she told him what to do next (burn the body) I mean it all makes sense she was angry with Sam after all of what he told her, she wanted him dead.
So yeah she went to **** Nate after seing her husband dead, to use him as her alibi.
When she came back home she left that voicemail (which makes sense now on why she was saying all those things like that she needs him back and blahblahblah)
She knew what she was doing! Calling Bonnie also was planned.
