Trust me, it wasn't sisterly love. The original manga is by CLAMP, they like to show a variety of sexualities in their work.

The Velma thing is actually a long-running assumption. In the latest incarnation of Scooby Doo that ended a couple of years ago (Scooby Doo Mystery Incorporated -- which was awesome!), they basically ended the series with her getting with another female character.
